Where did I go wrong here - the call preflop? Not raising either of his bets? I figured that was a risky move as he would call with AJ or AT, and I want him to keep betting if he holds a queen. By the time the river comes around, the only draws he might've hit were runner runner, and the way he was betting it didn't seem like that was possible. So..any thoughts?

I could go either way with the preflop call. However after the flop, you really need to know if he has a stronger Ace. The only way to know this is to reraise him. You would have probably picked up the pot there. If you got raised back or even called then you probably could assume you were beat and get away.
